Millennium - Sci fi webcomic about a human (or is he?) spaceship captain that specializes in tricky deliveries, as well as the various strays he apparently habitually picks up, including a plant person, some thieves, and a genetic experiment with superspeed.

Misfile finished and now has a sequel: Misfile Universe: Hell High. The sequel's using the old site, and I guess technically so is the original but it's now a pain in the butt to reach unless you already have a link; this link takes you to the original comic.
EDIT: Once more, but formatted nicely:
Misfile - Urban Fantasy/Coming of Age/Slice of Life focusing on a boy turned into a girl, a girl who lost the last two years of her life (including her acceptance to Harvard), and the angel who accidentally did it to them. Noteworthy for deconstructing the typical gender bender tropes and playing them for actual emotional impact on the characters rather than for fanservice. Also noteworthy for being hilarious; it's always a treat watching the characters interact, especially when they start throwing insults.
Misfile Universe: Hell High - After the events that occurred at the end of Misfile, things have gotten a little weird in Hell. Specifically, new people have started being born there. The powers that be have decided that it's only fair to give them a chance at a normal life... if they can prove they're worthy by making it through High School. More recently, a girl that doesn't seem to be a human, angel, or demon was found floating face down in the River Styx without any memories, and has been sent to the school as well. Hello!
I am working on a webcomic based around our very own DnD campaign!
It is called: Wayfinders: Off Course!
The peace ship that should have ended a war, sinks in the middle of the ocean. Now three unlikely adventurers find themselves stranded on a mysterious island with a mysterious [spoilers] - and the impossible job of finishing their journey before war breaks out again. Oh, and magic is sick, navigation is all hecked up, and the gods are NO HELP. -- Wayfinders: Off Course is a D&D-inspired epic fantasy adventure, with wacky shenanigans and tender moments in equal measure.

YU+ME: dream -- A concluded webcomic that starts as a fairly standard coming out story for main character Fiona... but takes a very sudden and very extreme swerve at about the halfway point. And then things get weird. But good. Very cute, and surprisingly lighthearted given some of the subject matter.

The Hunters of Salamanstra -- Kinda halfway between RWBY and Monster Hunter: World. The first few pages have some pretty cheesy dialogue, but it gets pretty good almost immediately. Good mix of action, mystique, and character interaction.

Alpha Luna -- Main character finds out the hard way that she's a werewolf. Well, relatively hard; in this universe it's hereditary and she's in no danger of accidentally killing people she cares about (not that that stops her from being paranoid about doing just that). The covers have really good art for a webcomic; the rest of the time it's in black and white, but still pretty dang good.

I'm The Grim Reaper -- A girl finds herself in Hell, with no memories of who she was or what she did to end up there. Perhaps fortunately for her, perhaps not, Satan has taken a personal interest, and offers her a deal: become the Grim Reaper, return to the mortal world, and kill at least one sinner a day... or immediately start her sentence, all the way down in the 9th circle. Now she has to come to grips with her new job and try to figure out just who in Hell she was.

I've just started a new comic, Mara
Mara follows the titular character, a barbarian, through a dramatized retelling of an old homebrew campaign. The first chapter is her backstory, after which the campaign progresses properly.

Castoff -- After getting kidnapped and dragged halfway across the world, scaredy-cat Vector finds himself a long, long way from home. Now, with the help of a short-tempered bounty hunter, a happy-go-lucky cartographer, and many more unlikely friends, he has to try to make it home in one piece.
Dr. Frost -- The story of a psychologist himself incapable of feeling most emotions. Episodic, with each arc focusing on a new case of his. Sort of CARL meets Sherlock Holmes.
Erma -- Terrifying ghost girls and horrific supernatural powers have never been so adorable and wholesome.
Firebrand -- The story of a hot-headed witch in Seattle.
Hellish -- A witch tries to summon a demon, but gets more than she bargained for. (Can't actually be read right now, as it moves from Discovery to Featured.)
Nefarious -- A sequel to the video game of the same name (you don't need to play that first, though), it follows Crowe, the only villain who's figured out how to buck the status quo and actually win, Princess Mayapple, his recurring kidnap victim turned friend turned hero, and Princess Foxglove, Crowe's latest victim. Crowe's devotion to cartoon villainy remains hilarious, especially juxtaposed with the more serious world everyone else seems to inhabit.
Noblesse -- Rai has just woken up from an 800 year slumber. There's some solid fish-out-of-water comedy had from this, but the story mostly revolves around the mysterious organization Union attempting to hunt him down. Constant escalation of threat and an extremely overpowered protagonist are both handled very well by this webtoon, and are also paired with surprisingly hilarious comedy. Now also an anime.
Noblesse: Rai's Adventure -- A short story set in the distant past of Noblesse. Technically involves plot points from relatively late in Noblesse, but in practice you'd probably be fine reading it at any point after the second arc or so.
Nwain: The Knight Who Wandered Dream -- Almost every panel is actually a short animation; most panels contain multiple animations to be played in succession. Follows the adventures of a knight errant who finds herself very far from home indeed.
Spells From Hell -- A world much like ours; magic exists, but it's seen as a dangerous dead end. So college student James Chao is more than a little alarmed when a fox spirit appears in his room, shortly followed by a portal to literal Hell.

Plume -- "Revenge is like a plume of smoke...." Plume is a fantasy western about the daughter of an adventurer Vesper and her guardian spirit Corrick. A relatively short story (for a webcomic), it concluded at about 500 pages.

Lady Knight - Ever since the Lioness Quartet books featuring Sir Alanna, I've had a soft spot for the premise. Aurora may not have Alanna's skill with a blade, but she's trying her best to prove herself in an academy where everyone has a curse granting them a power.
Madame Outlaw - 1842. Thaddeus murdered Estelle's brother, but only Estelle knows. When he convinces her family that they should be wed, Estelle goes through with the wedding only to steal Thaddeus' coveted map of the Oregon Trail, his horse-drawn carriage, and his stable boy. She then embarks on a nation-wide adventure with a growing band of criminals. Their destination? The West--where she can be free of the oppressive aristocracy she left behind. Lore Olympus has somehow made it to most popular webcomic on Webtoons without making it into this thread.
Adaptation of the legend of Persephone and Hades - while the background world of mortals is set in ancient Greece, the main plot world of the Gods has modern technology and sensibilities. Notable for addressing sensitive and traumatic themes (with suitable content warnings) and a cute colour-coded art style.I'm pretty much the opposite of concise. If I fail to get to the point, please ask me and I'm happy to (attempt to) clarify.

Just got caught up on a couple of comics, and noticed they weren't on the list.
Alice Grove - An alien boy wakes up in a rural field. And while he's mostly interested in tourism, his sister isn't far behind, and she's furious. Luckily, the local 'witch' is nearby, to hopefully sort things out. A very short, contained story; worth checking out if you like sci-fi and are looking for a webcomic that's already finished.
Children of Eldair - After finding a girl being attacked by demons, Koe tries to help her find her friends using magic. Instead he ends up trapped in a vision of the past where he witnesses the events of the past year. Can he use the knowledge of the past to save his world from a dark future? I picked this one up on a whim while browsing TV Tropes, and it really impressed me.
Godslave - Fighting monsters and family drama of godly proportions. Edith accidentally rescues an Egyptian god from the canopic jar he's been trapped in for the last 2000 years. He introduces himself as Anpu (greek name: Anubis). But the other 8 pieces of his ba are still separated, and now they have to find them before the other gods (many of whom have not taken kindly to his new freedom) can stop them.
Love Me To Death - With how much I enjoyed Lore Olympus, I've been trying more comics from the romance genre. This one's pretty new. To quote the description: A lonely necromancer resurrects a beautiful woman in exchange for a reward from a wealthy client, but nothing can prepare him for the deep connection that develops between him and his "monster".
Next Town Over - A supernatural western. A bounty hunter is after a rogue pyromancer. But she's clearly not in it for the money, and he's just as clearly got plans of his own. As their conflicts leave massive amounts of destruction in their wake, their goals, abilities, and history are gradually revealed.
Suitor Armor - Suitor Armor is a fantasy comic. In a world where fairies and humans are at war, Lucia is a fairy raised as a human, who keeps her true nature hidden. Lady in waiting to the queen-to-be, her life takes a turn for the interesting when the winner of a tournament gives her the prize flower... noteworthy, because he's actually a suit of animated armor. A fairy breaks into the castle for reasons unknown, Lucia starts learning magic, "Modeus" is displaying intelligence far beyond what his creator believes possible, and the war may not be as it seems after all.... Also, everyone in this story is actually a bundle of traumas disguised as a functional adult.

Soil That Binds Us - Set a hundred years after the barrier between life and afterlife was badly damaged, Soil That Binds Us is about mediums, ghosts, and rebelling against the system. It's not afraid to cover some really heavy themes some of the time, but it's also not afraid to be genuinely hilarious at other times.
